The Ark of the Covenant contained more than just the two stone tablets with the 10 Commandments on them. Per Hebrews 9:4 the Ark also contained the staff of Aaron (which had sprouted -- some sources say it started sprouting almonds) and a jar of Manna. In this, it was NOT in opposition, but instead a prefigurement of Jesus. The Ark was made of gold that was pure and flawless within, representing Mary. (Remember also that no one could touch the Ark without being killed; this prefigures Mary's perpetual virginity.) It contained the Words of the Law, which Jesus would fulfill; Aaron's sprouting staff representing new life, and the manna from heaven, representing the Bread of Life that would be Jesus.
The Ark of the Covenant doesn't oppose the New Covenant. It is surely part of it. There is only one Covenant, that with Israel and the Church is the New Israel. The Jews who rejected the New Covenant when they crucified Christ implicitly rejected the Old Covenant as well, even if they didn't realise it. Therefore, they cannot be people of the Covenant until they re-embrace it. This new temple will only be a facsimile, a replica, with no more authority than the second temple in the last forty years before its destruction. The Talmud talks against itself when it declares that the tapers no longer changed colour after the time of the Crucifixion. They would only have a genuine Third Temple if the demonstrable sacrificial effects returned. This cannot happen as this sacrifice has been replaced by a 'Clean Oblation'. It'll just be a museum, a replica. The new Temple could only regain its original status via becoming a consecrated building that hosts the Mass.
